I noticed that both doors when closed are not flush with the rear 1/4 panels.

They are off approximately 1/4 inch

They open and close properly although they require some extra momentum in part because of Vader light weight cable  lifts replaced  stock mechanical systems. They work well but I do notice a " light weight " feel to the doors that need almost to be slammed to shut.The locks also work properly.

Any tips would be greatly appreciated.

I have played with doors, and even taken them off to try and get them aligned properly on more than one car, it can be really tough to get everything happy. I've never gotten any of them perfect. As far as your picture, that might just be loosening the two large phillips screws on the latch mounted on the inner jam and taping it inward, it does float. It might be too far out thus holding the door out.

ILL fitting or wrong sized weatherstripping can also cause a problem

I had the same issue. Without any weatherstripping there was no gap but the door was sitting too far in. I tested with a slimmer wheaterstripping type, yep, that did the trick. However, at highway speeds I got the "whistle symphony" from air leaks. So, now I have two types, a thicker type following the front/ upper portion of the window, and a slimmer version for the rest. It´s not perfect, but much better.
