I am enclosing a pictorial from the parts illustration. Maybe I'm wrong since mine has been torn down for so long, but I think the two a/c lines run on top of the console, through the brackets (mine has brackets or metal strips with one end fixed and the other to be bent over the a/c lines and secured with a screw) and go through the bulkhead, behind the passenger seat, as you describe, with one connecting to the compressor and the other going to the dryer. The lines would then be covered by the center console cover.
