The Ford GT motor has a unique design for the blower sheave setup that takes less axial space. The traditional ford setup is a spider web assembly on the front which takes more axial space. There is an SAE paper describing the Ford GT engine. As DeMopuar states, the wallet will be screaming. Then you have the height of the supercharger issue which will affect your rear visibility.

I believe the 4.6 is a shorter deck motor that the 5.8 which is based on the 5.4L motor. The wheel wells will likely need to be notched. There is a guy in California that is installing a 5.4 supercharged engine himself. Maybe he can chime in.
