It wasn't clear to me when all the new components were added, and when the problem appeared.
However, based on your comment about doing this after 'red line cut out' I'm going to guess that your electronic voltage regulator may be protecting the system from over voltage. The alternator maybe over speeding at your red line (maybe more than stock??) and it detects an over voltage before it can regulate the field.
It then resets itself.
I'd look to the voltage regulator manual or call the manufacturer to find out if it has an overvoltage protection circuit.
