One suggestion is that if you have the two Power Window fuses in the separate box, or if they have been integrated into the PI Fusebox, why don't you try pulling them, and drive a round for a while.

If the Ignition fuse doesn't blow, then there is some kind of cross coupling that is occurring between the circuits.

It seems to me that the power window interaction probably has something to do with the problem.
