Replaced Engine, Now linkage is off?

I got the engine rebuilt and reinstalled. There seems to be a problem with the linkage being misadjusted now. I'm not sure how this could happen. I removed the bolt from the rear turnbuckle and slid the linkage out of the way and wired it up when I removed the engine. I simply replaced it in it's original position when the engine was back in.
The shifter is now resting near the upper fingers of the shifter gate and not centered. Why would there be a change? I also noticed that one of the half-axles will rotate when the engine is revved. I'm guessing this is a stop adjustment, but again, why would this have changed?
I don't have the little red book many people reference and my blue owners manual was destroyed. I do have the shop manual, but you guys are just so knowledgable, I thought I'd start with any advice you may have.
