Will, there is an article in here showing how to modify the pump as I had the same problem. The water will just dead head against the thermostat and may cavitate and what problems may occur from that I am not sure. Also the heater would act as a bypass, but they put the shutoff for water at the heater core and some of us put shut off valves inline. I just drilled some small holes in the thermostat which will help bleed any air off when filling and allow fluid to bypass back into the system. I haven't had any problems...
