Spongy breakes normally indicates to me the master needs bench bleeding. However, I'll trust yor evaluation of the situation and suggest the following test.

remove the tubing from the master & plug it one circuit at a time, while leaving the other circuit connected.

If the problem is indeed at the brakes and not the master, you should be able to narrow down the problem this way, determine if its in the front brake or the rear brake circuit.
