I am putting the wiring harness into the car and currently working on the engine bay. I thought the harness was finalized and proceeded to test with the new voltage regulator connected. All was well until I saw smoke coming out of the voltage regulator and I quickly pulled the negative cable at the battery. I don't know how to proceed at this point. Something is either mis-wired in the harness or I got a bad voltage regulator from Orielly's. Your suggestions are appreciated.

I'd dissect the old one. See if anything is obvious. Then I'd try a replacement. Nowadays electronic failures are almost expected. If that fails its time to start doing checks to make sure the wires are going where you think they are going.
I agree with husker.
you’ve done such a nice job of bundling and covering all your wiring. hopefully it can be left intact by checking end-to-end continuity on each wire in each circuit.

I inspected the wires and they look correct. Then I connected an old voltage regulator and it did not smoke. After some time it did start to get warm but I think that is normal when the key is in the run position. It would be helpful if anyone can confirm that the voltage regulator should be warm when doing this test.
And, Larry, thanks for the tip on where to find a source for more wire smoke. I was a little worried than I might run low when I hooked up the second regulator.
The problem was simply a bad voltage regulator out of the box. They provided with another one and everything is working as expected. Thanks all.
Steve - your wiring harness job looks fantastic.
Mine looks like a plate of old Italian spaghetti in comparison.......
